For anyone who intends to travel to Japan as a tourist, the first thing you need to know is that you cannot go straight to the embassy to file your visa application. They require you to go through a travel agency to do the filing for you. This is actually not a bad idea - first off, it lessens the leg work required to get all your documents. A single trip to a travel agency can already help you understand what you need to submit, so no need to go back and forth.
When I did my research on this, the Japanese embassy in the Philippines had a list of accredited providers. I did inquire with several of them and chose to go with Discovery Tours. First, they were the most accessible being along Dela Costa Street in Makati. Second, they were the most exhaustive when discussing the visa requirements. Third, their website provided all that you needed to know about the requirements and the application process, even the time it would take to finish everything. Finally, despite being able to provide all the necessary services, they are also priced the lowest for the processing fee. They charge P800 per person (others charge between P1200 and P2500 per person)if you are applying for a tourist visa via walk-in. If you want your visa application to be done through courier pick up, they can arrange it, too. If you are going as a group of 3 or more, they even give you a discount.
We did the walk-in application and got our visas in less than a week. During pick up, the Japanese owner even talked to us. He was so friendly and had a lot to share about our intended destination (Tokyo). If I go back to Japan, I would definitely use their services again.
